It is a common problem for nails to pop out on weatherboards over time. Hammering them back in, and then re-stopping and painting will buy time but eventually they pop back out again. Often the final solution is to remove the existing nails and replace them with bigger ones…unless you install with a screw the first time.
Exposed timber surfaces such as weatherboard, decking, and fencing by their nature need to expand and contract with Mother Nature. This will eventually loosen a nail's hold on the substrate, which is obvious for all to see in older decks, and eventually an issue in timber weatherboards.
